Not sure what your looking for, but just take a drive downtown in the Gaslamp District and you will find loads of restaurants and they are very good.
Some place we like to go to, that aren't downtown are
Fish Market -Harbor Drive next to the ship The Midway. It's on the water, and the prices are medium to pricey. You can dress up or go casual, men might feel out of place in a suit but button down shirts are fine. Great menu, be sure to check out the fresh fish, and lobster. There's also a sushi bar located in the restaurant. Reservations are not accepted, it can get busy on Fri and Sat nite, you can enjoy a glass of wine in the bar area while waiting. Also Top of The Market which is inside the Fish Market upstairs, more pricey and a little more dressy.
The Bali Hai - Polynesian, located on Shelter Island in Point Loma. The food is great, fish with a Polynesian twist. Sunday they offer an all day champagne brunch. Great views of San Diego Bay. Fun atmosphere
Philipis - Located in Little Italy (India St) very casual, authentic Italian food
The Brigatine - Located in Pt. Loma on Shelter Island Drive, has a good selection of steaks and seafood. The Early Bird specials are very good value for the money. Right now crab legs are on special $25 on Sundays and Mondays.
If you are looking for down home cooking, comfort food then you are looking for DZ AIKINS Head east on I-8 take Alvarado exit and follow it around. DZ's is a New York style deli and everything is made from scratch. The matzo ball soup is soooooooooooo good, the desserts are to die for and be sure to hit the bakery on your way out. 4pm - 6pm is early bird special for the dinners. The portions are HUGE, so go hungry or share an entree and then you will have room to split dessert or get a box and enjoy again the next day. Nobody should ever go away hungry. Open for breakfast, lunch and dinner. Dress is very casual

Jakes Del Mar is really beautiful on the beach and with an incredible happy hour menu super cheap great quality awesome ocean front view! Meals as low as $5!!!!!!
Bandar in the gaslamp district is really good persian food.
PF Changs great Chinese nice cheap
For steak lovers Ruth Chris in downtown or Carmel Valley really good nice but price.
Kabuki Sushi in PB good sushi great price
Also try dining during san diego restaurant week great time to try restaurants at a good price.
